Thanks to the LALAL spectral demux site I was able to improve my old Rock Band base mix. It allowed me to cleanly separate the end piano from the acoustic guitars (which were summed in the outro in the RB stems) and also remove the wonky noise (background drums) at the very start of the Rock Band stems by demixing the original stereo mix intro and patching that in.

I think I was also able to figure why the acoustic intros sound slightly different between the original stereo mix and the Rock Band stems and that is the original stereo mix seems to be just one acoustic guitar where as the Rock Band mix contains a little more of the 2nd acoustic guitar and the extra background noise probably from the drums which may have been playing on the original basic take (recorded across all 4 tracks).
The Pepper 50th remix cleans this up and starts with the single acoustic guitar like the original stereo mix since they went back to original basic take before the mix-downs. The Rock Band mix appears to not have gone back to the original basic take but was de-mixed from one of the intermediate mix-downs. At least that's my analysis. There's other Rock Band tracks that don't appear to have de-mixed/mixed from all the original available stems probably because it required syncing 3 or 4 tapes so they just let the spectral demix people do the extra separations if needed. In this case they may have been handed a stem with acoustic guitars and piano mixed together.
