Seems like a natural choice to me. Why do you suppose he wasn't included?

Because he stole George's wife?

I know George was a forgiving soul, but you don't want to be in a band with a man married to your ex. That's just asking for trouble!

Based upon what we know about how the Wilburys came to be, two or three factors come to mind. One is Clapton apparently wasn't living in the LA area at the time. Another is that they really didn't need another guitarist, particularly for the kinds of songs they were doing which didn't lend themselves to long solos. Also, as far as I recall, only George really had a working relationship him.
