Are you asking why haven't they been reused in later releases?
Maybe the current crew doesn't even know they were digitally remixing in 1999. Giles basically said it's only been since he's been remixing that they started digitizing the multitracks despite the fact his own father digitally remixed two Beatles albums in 1986 and Peter Cobbin was using Protools in 1999 and that required digitizing lots of tapes.
They couldn't even find the best analog master of "She loves you

Most of those songs are remixed and even remastered again, and re-issued on a variety of different CDs as you can see. We all seemed to be happy with the first remix back in 1999.

In 1999 they were manually syncing multitracks by playing two tapes at the same time while working the speed knob to make sure the elements stayed in phase. I'm not talking about varispeed.
The problem is it assumes tape A and tape B were recorded at the exact same speed and that there were no fluctuations during a bounce from A to B.
We now know thanks to so many newly digitized outtakes that session tape speed and final mix speed can be way off.
Regarding Eleanir Rigby tape A was only strings and tape B was strings and vocals it would have been difficult to hear phasing on the strings so tape B slipped out of sync. They even said in some cases they had to move parts of waveforms around to get better syncs.

Those are the versions they still use. Giles said that they didn't do it digitally in Protools because that would introduce a layer of degradation and they wanted to keep it pure.
I don't think that had anything to do with Eleanor Rigby though. That was probably just another Protools cockup. Although it does seem extraordinary (to put it mildly) that no-one seems to listen to the finished cds before they are sent to be pressed. Either that or they get someone to do it who has no musical training or experience whatsoever. How could they miss the Nowhere Man cymbal gaff? It's not exactly like it's subtle. Most of us noticed it immediately.

I’ve put this list together out of curiosity by looking at the latest remixes and remasters released since 1999, when Yellow Submarine Songtrack LP/CD came out as a new remix at that time. It’s a mixed bag, not suitable for a new release right now. It’s up to you which version(s) you like most. It may help you to compare, or to create your own best version of this compilation.
By the way: today fishbeardsunset uploaded an update of his Yellow Submarine Songbook from 2008.
